Eudiplozoon nipponicum is a parasitic worm of class Monogenea, subclass Polyopisthocotylea. Blood-sucking species of this class, predominantly fish ectoparasites, have been studied mainly in the context of morphological and phylogenetical characteristics. This diploma thesis is focused on a bioinformatic analysis and evalution of sequencing data gained in the frame of running grant project. The mitochondrial genome of this parasite was assembled from these sequencing data, and subsequently annotated. All the mitochondrial genes characteristic for the parasitic flatworms were identified and subsequently used in the phylogenetic analysis. The evolution relationships of both Platyhelminthes and Monogeneans are still not clear. The results of our phylogenetic analysis suggest the paraphyletic relationship of the Monogenea class, which is in the conflict with the current classification based on both morphological and molecular data.
